Fusion not disarming after locking with factory remote

2010 Ford Fusion with Evo-All and THAR-FOR4 When I lock the doors with the factory keyfob and wait over 30 seconds before unlocking with the Fortin RF642W fob, the factory alarm will sound when opening a door. If I open the drivers door first it starts counting down and can usually turn the key to disarm it. I have also had instances when a door is open while locking the Fortin fob it the alarm will also be triggered, after unlock and a door opening.
