Four Pin Non Stop Beeping

2005 Corolla S On the bypass evo ride; when I go to sync the unit to the vehicle using programing step 3 the car continues to beep as if the key is in the ignition when I have the door open. When I close the door it stops and when I start the vehicle it stops. Any ideas?
